I think both have advantages. What I have been doing to draw the rooms is making the general layout in 3D, make a few renders from the important perspectives and use them as a guide to draw over in 2D.

I believe that a 3D game is perhaps more difficult to create, but more satisfying in the end. If we want the game to look like Submachine we must work to make the textures clean (as opposed to realistic). It can be done, just look at the room transitions in this point and click classic: http://www.albinoblacksheep.com/games/room , but adding details to things and keeping that simple look will probably become increasingly more difficult, I can't really imagine a Sub9 in 3D looking exactly like in 2D.

I am, for the record, largely in favor of a full 3d-environment.
