Otherwise this is nice, but the white outlines, ehhhh... Those make it look quite rough around the edges. You might want to clean the sprites up a bit.
Also, as the toilet paper cataloquist, I appreciate that one of the rare specimens has already made its way into this.

Oh? I thought the white lines give the characters a nice aura, guess I can work on taking them out the next time.
I didn't imagined you where to use Submachine backgrounds. The one of the lock in the corridor looks interesting.
The diversity of the submachine network, there are plenty of stories to tell. Plus things just came to mind, using the protocol comment, and then locking me and you up inside a prison cell. Taken right out of sub6!

You can leave the white line in, just make them tad thicker like 1 pixel. This would make your characters looks less like a digital cut-out.
Or if you don't want the white lines at all, use anti-alias. It will help cut out the white parts out and leave smoother edges.

Does paint.net have anti-aliasing, since that is what I'm using. I don't have photoshop lol.
Working on the second part right now.
