Tough, there's certain symbolism at the ending of the sequence, where the pipes turn rusted, it has a relation with the whole layout of the Root.

I agree with Enihcambus.
It's almost like the rusting of the pipes shows the transition from Sub4 to Sub5. Sub5 is all about the rust, obviously, and Sub4 did include such locations as the Lab, in its clean splendor, and the Sewers, which were also grayish white.
So this could function as sort of the intermediate period between the two games. (Kind of like what happened in the very beginning of Subs 4, 6, 7, and 8).

There's a discrepancy between the lighthouse digouts in Sub5 and Sub2:
it's less noticeable than the Sub5-Sub6 mover discrepancy, but I thought it was curious
